Chromatin interaction analysis by paired-end tag (ChIA-PET) sequencing is one of the chromosome conformation capture (3C) technique-derived approaches, and ChIA-PET is unique compared to the high-through chromosome conformation capture (Hi-C) technique, which allows specific protein factors and their associated chromatin interactions to be interrogated at high resolution within the genome. What Is CHIA-PET Sequencing?
ChIA-PET sequencing perfectly combines chromatin immunoprecipitation (ChIP) with 3C technology, allowing identification of all of the contacts from all of the sites bound by a protein of interest. In this technique, the sample is first cross-linked and then sonicated, followed by ChIP to enrich the DNA-protein complexes. DNA linkers are then ligated to the immunoprecipitated material and these are used to join sequences held in close proximity. The linker is biotinylated and contain MmeI restriction sites that allows for the extraction of short fragments of the material using a streptavidin bead pull-down. Paired-end tags can then be identified by paired-end sequencing.
