The rapid development of 5-hydroxymethylcytosine (5hmC) assays could guide studies of other nucleotide variants, particularly 5-formylcytosine (5fC) and 5-carboxylcytosine (5caC), which have been recently identified in mammalian DNA. In order to better quantify the global levels of 5-methylcytosine (5mC) oxidation derivatives, mass spectrometry (MS)-based methods have been developed. A more accurate method for quantifying low levels of modified nucleotides is liquid chromatography (LC)-mass spectroscopy (MS), which separates and identifies hydrolyzed nucleotides. By combining LC with high-resolution MS and using isotope-labeled internal standard to improve the detection limits and allow for accurate quantification of rare base modifications.
